Last fall I replaced my worn out body mounts with a one inch body lift. Now the clutch linkage is miss alined and Transfer Case shifters hit the floor going into
four high. I saw in a recent post where someone mentioned a one inch engine and Transmission mount lift to give a little more clearance and put the engine and Transmission back in line with the body. Sounds like a good idea to me but, I cannot find lifted engine mounts. Any suggestions?
 
I am thinking that your motor mounts are shot. Years ago Currie Enterprises made a 1" lift engine mount, but I could not find them now.
 
Currie does sell Rockjock's one inch lifting motor mounts for YJ with the 4.0L 6 cylinder engine.

I've never seen a YJ motor mount. Actually, I haven't even looked at my CJ's motor mounts.

Are the motor mount points significantly different between a CJ and YJ?

I've never looked for a motor mount lift so I can't speak to those.

I recently put in Prothane motor and tranny mount on my 84 with a AMC 258 i6 / 4.2l i6. The motor mounts were about an inch taller than the mounts I took out. My mounts could have been shot and my tranny mount was shot for sure, but when I got everything bolted up my upper radiator hose was almost touching my belt and my clutch linkage was out of wack because of the "lift" on the motor. To be honest I didn't think much about the clutch linkage other than "that doesn't look right", and since I only owned the thing for a week before I yanked the motor I couldn't remember if the rad hose was that close or not even though I thought it seemed "wrong"

...It didn't all click until I put in a planned one inch body lift and everything was perfectly aligned the way it should be (radiator hose and clutch linkage).

It looks like you have the AMC 304 and mine is the straight 6, but the parts I ordered were: Prothane 7-1604-BL and 1-501-BL. You could call prothane and ask them to measure the height difference maybe.
 
My motor mounts are new. As Techlight put it, after the one inch body things just don't seem to line up right. I was just thinking that if I could lift the engine and Transfer Case by an inch things would line up again and give me a little more clearance.
 
Have you considered custom fabrication.... Maybe a shim between the mount points and the motor mounts?

There have been a lot of guys who have body lifts who seem to do just fine, I'm sure you have an alignment issue somewhere on the clutch linkage that could be corrected w/o going to an engine mount lift.
