T5/Skid Plate Install

Hi All,
Ive always wanted a Jeep and finally pick on up a few weeks back, although it is a bit of a project. The guy I bought it from had removed the T-4 tranny, and was in the process of putting a T-5 in. So when I picked it up, the tranny, Transfer Case , etc.. was not installed. I have installed the T-5 (I will be replacing this soon with something beefier, just want to get it running for now). I have two questions looking for help with:
1) When installing the skid plate, the tranny mount holes are no where close to lining up with the holes in the skid plate. Is this because there was a T-4 in there before? Do I need to drill new holes, or am I not lining something up correct?
2)I have the weight of the tranny currently supported with a jack. However, in order to get the skid plate flush up against the frame, it is pushing the tranny up further than I expected. Is there a difference in depth between the T-4 and T-5 ? Or should I just jack it up until the skid plate meets the frame?
