Since they will both "fit" will the CJ hatch swap straight into the YJ top to make it "normal"?

The back is the only diff. because the CJ tailgat drops down and the YJ opens out so they seal to the gate diff.

No. The hatch from a YJ top and a CJ top are not interchangable, they are different size. It's covered in the write-up that CJ linked.
