i just got a new to me brake booster setup from a yj. 40 bucks shipped to my door. my question is, will the master cylinder that came on it work, or will i be better off trying to get one that has the lines on the same side as my original
 
will the JY master cylinder work? Who knows?
The previous owner of my CJ5 installed a master cylinder from some other vehicle. It bolted in place. Looked OEM and it worked fine. The problem was the brake pedal was much higher (closer to the seat). I had to lift my knee up high to use the brake. When I had to replace the master cylinder with the correct one the pedal went back to normal.
You can try your YJ master cylinder but don't be surprised if you have to redo your work.
 
I may be wrong but the Brake booster is between your pedal and your MC. THerefore if you are using the YJ BB you should use he YJ MC. I installed the Yj brake booster in my and it was not terribly challenging to bend the lines to meet the MC on the Opposite side of the MC. There are adapters that will step your brake lines to the correct size to thread into the new YJ booster..... Use the Yj MC is the general gist of what I am saying.
 
that helps a lot. i used to work at napa about 12 yrs ago, and i remember the numbers for the weatherhead fittings.
 
I just installed a hydrobooster on my GW this weekend and have decided that the CJ is getting the operation in the near future.
