I have a 52 M38 that I have raised 1". This has put the arms for both the clutch and brake arms at the bottom of the floor cutout. Other than cutting the floor so that arms do not rub is there other alternatives to raising the arms 1" to 2"?

yes the systems are not like conventional cars and are attached to the frame. The best thing to do is extend the pedal arms and do a bit of body work to move the circles they come thru. the pedal mounts must stay where they are to work properly with the linkage of the clutch and the master cylinder of the brake system.
moving those pedals opens a can of worms that is worse than the one you have.
Body lifts always have areas that need to be tuned in and this is one area that early CJ have to deal with because of a body lift. If you have basic welding skills this is not a hard item to get past, if not you need to make friends with someone who does of open the wallet at a custom shop.
It is a safety issue you are dealing with. those pedals operating correctly is a must.
A popular mod is to get the reinforcement backing plate from a later jeep that has firewall mounted brake cylinder and hydrualic clutch and do a conversion that way. I am doing such in my 1970 and it is coming out nice.
