Got my Jeep back after removing a 3” body lift and replacing with 4.5” suspension and 1” body. T-5 Transmission . I have to push the clutch 3/4 to the floor before it engages, whereas before I would push it about halfway and it would engage. I have attached a picture of the adjustable shaft that looks like it might help me out. Any pointers would be greatly appreciated.

Yes. Lengthen that rod and it will give you what you need.

Set the pedal free travel to 1"-1 1/4".
No more/No less.
Shorten the shaft to increase pedal free travel.

When it comes to clutch adjustment I typically only see clutch pedal free play mentioned.
Clutch pedal free play is the last in a 3 adjustment sequence.
There are two other adjustments that should be completed first before pedal free play.

1. You must have 1/8" bellcrank end play. This can be adjusted by loosening the 2 fasteners on the outer support bracket, then slide the outer support bracket to achieve 1/8" end play.
2. Clutch push rod adjustment, adjust the lower ball pivot assembly so that the bellcrank inner lever is slightly forward of vertical.
3. Clutch pedal free play as mentioned previously.

Hope this helps
