I just bought two jeeps from a friend. The 1961 CJ6 has a flathead motor in it. I didn't think any CJ6s came with the flathead motor. Has anyone heard of this combo?

Yes. The F-head was common in the CJ6 before 1965.

The Huricane F-134 is not a flathead motor, it has the intake valves in the head and exhaust valves in the block.
The flathead motor is the L-head designation, I know does't make sense.
I do not beleive the flathead motors were used in CJ5 's or CJ6 's but the F-134 was used as standard issue.

I thought that the flat heads were I head (valve in block) and L heads(valve in head)
Never heard of an F head

I had a 134 F head in my 65 CJ5 .

Some people think a Flathead engine is the same as a F Head engine. They are not the same. A Flathead engine is the same as a L Head. The names refer to the shape of the valve chambers.
Sasquach has it right.
A Flathead engine (also called a L Head) has all the valves in the engine block beside the cylinders.

An F Head engine had the intake valves on top of the engine and the exhaust valves on the side of the engine block. Like this:
