Interesting that you have the Nutter Bypass and are still seeing issues with longer warm up times and hesitation on acceleration. That mod is supposed to address those two issues.

With any EFI conversion that includes timing control (like the Holley Sniper), you basically eliminate the need or function of the Nutter Bypass mod. Your new ECU in the Sniper kit will control both fuel and timing with no more need of a choke or bypassing the current factory ECU wiring to the coil/distributor. Using an EFI setup that controls fuel only (like AFI and some others) can also be done with the ignition wiring changes of this mod in place to help with timing. So short answer: yes. You can use an EFI kit on an engine with the Nutter Bypass, but the bypass mod is not really needed with a kit that handles timing along with fuel control both.
 
The kit doesn't control timing unless you get the distributor for it. I'm running sniper on my 85 AMC 258 i6 / 4.2l with GM HEI. It's a wonderful set up and in my opinion worth the money. There's a whole thread dedicated to just this in here BTW.

There is a mod for the GM HEI to make it control the timing without having to buy their distributor.

I'm running there 2300 kit due to the fact that I ditched my Carter for a MC 2100 ages ago and this was a direct replacement for the 2100 in fact I'm getting ready to install it on my new rebuilt engine..

Great point. While the kit does include timing control, it is an optional add-on only if you get the compatible distributor.

There's a way to make the GM HEI control it. I'm currently looking into it to save money and improve my setup

I believe it will. There is an option for msd but I haven't looked into it since I'm not running one
