Brake problem

I have a 78 CJ7 with manual front disc brakes. Well My master cylinder started leaking so I went to get a replacement one. There were 2 options at the parts stare depending on the rear brake sizes. Mine was 11x2 so I got the one for that set up. It did not come with the push rod installed. So after installing my old push rod into the master cylinder I have a very hard time getting the front end of the master cylinder that feeds the rear brakes to bleed out and when it does it barely puts out any amount of fluid. And also it seems my brake peddle bottoms out at about half wao down on the peddle travel. What I figure out is the push rod in depressing the plunger in the master cylinder too far when its installed and the c-clip is put back on. Has anyone else run into this problem? Anywhere else I could get a different push rod? This jeep may have been pieced together so I don't know what year or type of master cylinder I took off and turned in for a core.
