I have shorty headers on my 79 CJ5 now and would like to install fenderwell headers. Will I have to modify my fenders to do this? What brand/make do you reccomend?

Yes, you will almost certainly have cut away parts of the inner fender to install fenderwell headers.
I'm kind of curious as to why you don't like the shorty headers?
 
Also be aware that your tires may rub the fenderwell headers, pending tire size, lift, SUA or SOA. I just dropped a AMC 304 into my Scrambler and at about 3/4 turn my 36's hit the headers. Yes you will need to trim the inner fenders to get them to fit, I had to cut about 8 inches out on both sides.
 
I wanted the fenderwell headers too, in the worst way, I just thought they were the coolest and easiest way to get my exhaust done, but after hearing about the clearance issues with bigger tires like Sr Beaver has mentioned, and almost everyone has complained about the horrible exhaust issues into the cabin with them, I opted for the headers inside the frame rails and will go out the back with mine. The only issue I'm having is that I have to relocate the fuel tank, center it up between the frame rails so the dual pipes can exit on either side. I wasn't expecting that, but it's a pretty easy fix.
