Long hiatis

After a very long break we have gotten back into getting our CJ working properly. We have rebuilt the Transfer Case , replaced the starter, fuel pump, rebuilt the carb, upgraded to an ultima battery, replaced the spark plugs n wires, and have finished stripping and priming the body, also have undercoated it. The dilema we have now is that when I took her out for a test drive, first gear was extremely low, and caught me off guard when I shifted into second and she peeled out. I see the path now that I probably have to play with the Transmission , get a rebuild get and all that fun stuff, but wondering if anyone has any input for this. I plan on gutting her, take the engine out, Transmission , and then rewire the whole thing while everything is out(trying to be practical)
Well any tips will be greatly appreciated
