I would also be looking at the spring perch and axle relationship, are the springs were they belong on the axle? If the center bolts have been tweeked or head sheared off they may not be at the right spread and this will show up at the shackle end of the spring, they should be the same width apart on the axle as at the frame ends of the spring asumming the frame is straight.
 
Also does anyone know for sure what the main eye spring bolts are supposed to be torqued at? I couldn't find it anywhere.

Here is a shot of the new studs and lock nuts on the hubs... This should work shouldn't it? Should I put lock tite on the studs going into the rotor and a on the nuts?
I have found it's best to just snug them down it's real easy to over tourque them. And when I had this problem I used Lock-Tite and it worked great.
 
I'm not sure by the pics but your studs should go at least 2-3 threads outside of the locknut or you may have issues later
