Bet you a beer, your issue is related to the clutch fork.

Glad I didn't take your bet. The pivot ball was gone, and the inner return spring was pretty stretched out - the replacement for that little sucker was really tough to get hooked onto the clutch housing.

The throwout bearing seems to be fine. Spins easily and does not appear to be worn.

I have a couple of questions, but I can't make the "Insert Image" icon work. So, I'll ask anyway and post photos later.

1. I think there is a PTO attached to my Transfer Case . If so, are there any good uses for it? I don't really want a PTO winch. A PTO air compressor seems like more expense and trouble than it's worth. Any other uses?

2. There is a shaft coming out of my Transfer Case that looks just like the PTO shafts (if that's what they are). What is this? (I know, photos would help.) Should it be covered since it's not connected to anything?

3. I did not remove the clutch plates. Are there any things I can look for that would tell me if they need to be replaced? Superficial inspection makes me think everything is fine there, but what specifically should I look for? I don't want to replace them if I don't need to.

4. If I do not remove the clutch plates, does the input shaft on the Transmission slide into the pilot bearing, or do i remove the pilot bearing and put it on the input shaft before I reinstall the Transmission ?

Sorry to say-I can't answer about the PTO question.
IF the T/O bearing feels SMOOTH when you turn it under pressure. Then you should be fine. IF any dought -Change it.
Pilot bushing-Look for a cloth 'wick' at the back where the pilot bushing sits in the f'wheel. If no wick-Cut a 3/4" square of cotton material and put several drops of engine oil on this wick. Then with a pencil, push it to the back of where the pilot bushing sits and flatten out the best you can.

The bearing is pressed into the end of the crankshaft. It won't come out unless you make it.
 
Tried for about an hour last night at home to get photos uploaded and/or inserted. No joy.

Pretty sure that is a PTO, but thought I'd ask, since I have never seen one in person. At least not on a jeep in about 35 years.

So, what's that little shaft coming out of the Transfer Case , right next to the PTO housing?

Yes-That's a front and rear PTO drive.

Run tools like you find on a tractor etc.
Another PTO drive.

Well, we ended up not replacing the throwout bearing or the clutch. Got her all put back together, and she runs like a champ. Shifting is easy, and the clutch definitely disengages now. Clutch pedal is firm but not too hard.

Of course, you can't work on one thing without it leading to another. When we were working on getting the Transmission and Transfer Case out, we folded the windshield down so we could have an unobstructed view above the hole in the floor pan. What we didn't realize when we folded it down was that the hinges didn't actually move. They just bent forward. And when we went to bring it back up, the hinges snapped. So, now we are waiting on a new set of windshield hinges.
 
Granted, I don't have much experience, but the PTO is cool, never seen one on a Dana 20 . There are lots of really neat things you can do with a PTO. Around here they ran post hole diggers from the PTO on their CJ's. We don't see them around anymore, but at one time you'd see them around quite a bit.

Yeah, when I was a kid, we had a 59 Jeep station wagon with a PTO winch. That was an awesome truck.

I do think it's cool that I have the PTO on my CJ, I just don't know what I can use it for.
