1979 Jeep CJ5 with '72 304 V8, MC2100carb,T150 trans, AMC20 rear diff with locker, Dana 30 front diff, Dana 20 Tr Case, Procomp Springs, Gabriel Ultra shocks.
Will a 3.5" spring lift affect the clutch adjustment? I had absolutely no problems with my clutch prior to the lift and now am struggling getting it in to 3rd gear. It goes in if I double clutch. At times it sounds, and feels, like it isn't fully engaging. Kind of like a bicycle stuck between gears. I am guessing there is about 1.5" to 2" of play in the pedal.
 
Your clutch linkage shouldn't change from a spring lift. What does change is drive-line angle. I'm sure someone here can offer better advice, but take a look at the angle between Transfer Case yoke and rear driveshaft. Then do the same for AMC20 yoke to driveshaft. I remember hearing something like a 15 degree angle is about max for U-joint type connections, while a CV style can handle more angle.
 
Also you want to have about 1-1 1/2" of PEDAL play. I do understand old mechanical linkages get severely worn from use especially over the years. I had to pull mine, weld up the holes and pins, than re-drill to take up the excessive slack in the linkage. You can also purchase new styles of linkages with joints on the ends for binding when off-road.
