How do they look?
Shifter got stuck when in 4th gear. I realigned the forks, and now it’s fine; is it a common occurrence on CJ’s?

No not normally, usually an indication of the gear box is in need of a rebuild.
 
The T-170 series are known for wear inside the aluminum shift tower cover.
It can cause the lockup you describe.
There was a service bulletin on this back in the 80's.
 
Since you have it torn down my thoughts would be to how much wear the forks have or metal fatigue. I would go ahead and replace the forks.
