How does a person remove the spindle on a Dana 25 axle without messing it up?
 
If you have it torn down to the spindle and the bolts removed, reinstall the two large nuts; align the sides or flats of the nuts so they are together/next to each other; tap lightly with hammer/mallet on the sides of the nuts from side to side to loosen/work the spindle from the knuckle.

what you linked to doesn't show spindle removal and the author of that procedure apparently doesn't know what a snap ring is called????
(it's not a c clamp, lol)
 
You can also run the spindle nut all the way down, clamp a bearing spreader behind the spindle nut, and use a puller centered on the axle shaft.

To add to what Hagar Wrote. Once the spindle starts to move or a seam opens up at its mating surface, slide a screw driver or some other shim material in the seam on one side. Tap toward the shim. this will open up a similar but slightly larger seam on the opposite side of the shim. Remove the shim/screw driver and put in the new slightly larger seam. Tap on the other side and repeat. Tedious at first, yes, but the whole procedure moves along faster than you think it will. Eventually, and you will know when that is, you can stop with the tap, tap, tap and wiggle it off with your hands. .............. then make sure to do bearing maintenance on the inside bearing before reinstalling the spindle.

I recently rebuilt a disk brake axle that will be going on my CJ. The PO evidently removed the spindle at some point and the back was seriously scared and dinged up. If you find this to be the case with your removed spindle make sure to get out your bastard file and clean things up before reinstalling it. The fit between mating surfaces will be much improved.
