Grinding/scraping/noise
There are two different sizes, right? I wonder if I didn't get the wrong one in the kit. I got it off rock auto but I don't remember them asking what size it was.

Did you compare it to the old one?
You never did state how much pedal freeplay you have.
You want 1-1 1/4 inch. NO more-No less. The freeplay decreases, as the clutch plate wears.

I'll have to check the freeplay. I wanna say it's about 2 inches. I didn't realize there were two different size throwout bearings so I did
 
Adjust the freeplay to what I posted.
See what that does to 'fix' things.
Too much FP like what you have, will cause the clutch disc to not fully disengage from the flywheel.

I used those star washers so I didn't use locktite. I did the motor swap myself but I haven't checked the bolts since I put everything together. I'll check those as well.

Star washers are for grounding purposes. Talking electrical here.

Free play actually increases as the clutch plates wear.

Best to install the Rugged Ridge linkage kit like I did. Has heim joints so no more wear out spots in the linkage. Clutch is a lot easier to push now too. Works like butta'. Click below for more details.

Incorrect-As the friction disc wears(get's thinner)the fingers or springs on the pressure plate will rise, as the P'plate moves closer the flywheel.
The rise in the fingers/springs reduces the clearance of the T/O bearing to the pressure plate.

I'm going to change the throwout bearing before I do anything else. It's about $30 and an hour or two worth of work so that's the easiest place to start. If that fixes it I'll be selling the YJ I picked up.
 
Take your T/O with you, as there are different height T/O's that will look like they're work/fit but do not.

Is there a certain motor/Transmission combo that dictates which one it should be, or did they just put whatever they had in?

Yes-The combo dictates what's used-
There's a difference in the height of the T/O, is all.

The best way to confirm fitment, is to check the parts you're replacing against the parts you just bought to replace'em.
