HELP! CJ Won't Idle and is Trying to Start in ACC On Position!

Maybe someone can help me out as I never got that carter to work right so I just chunked it and am now elbow deep in the engine installing a 4.0 and injection.
When I took the fuel filter off I blew compressed air through the carb side to flush out whatever nasties were on the fuel pump side. What I found was no debris but the paper towel definitely got stained a nice rusty redish brown.... So does this mean I need to replace my tank or will this stuff come out after running a few tanks of gas through it?
