I believe the lines that are used for the front brakes are 3/16 as they exit the proportioning valve. And the line exiting the prop valve for the rear brakes is 1/4
 
You guys are awesome and thanks a bunch for helping me out! By the way, I was looking at a picture of the prop valve using this link:

and when I compared the illustration to my picture it looked as though it was flip-flopped. If this is the case, the waxy gunk on the "mystery side" is the boot going to the metering valve system...any thoughts??

Don't worry about feeling stupid. I spent 4 days on my front left break and about 5 hours on the right. Once you figure it out, your good. Here is a great step by step for you.

BTW- new anti rattle clips are a pain in the arss!
 
Well, I ordered a set of 3/16" inverted flare nut fitting and now I just need to buy the 3/16" tubing. While I am waiting on that, I was able to strip the interior so that I can get a good look at how much rust I have....I am going to have to replace both floor pans and possibly some patch work on the back end. I will post some pics later on when I get some time!
Side note: Should I start a new thread in the CJ Build Forum since this has evolved to a restoration from "Suspension and Sterring"?
 
Here's a pic of how the clips go, there should be one on the top and one on the bottom to hold the pads.

i dont have those clips on mine. is that a bad thing? sorry to highjack thread.

I don't think the older style disc's had the clips. Someone correct me if I'm wrong.
To answer your ? You might get some chatter in your pads but otherweise I'd say it shouldn't matter.
