I have a new battery, alternator, and fuse wire between synoloid and alternator. I'm still only reading 12.5 volts on battery when the engine is running. This eventually leads to a dead battery. The engine will start with a jump but dosent charge the battery. Also, not sure if it is related or not but it won't idle very long. Maybe 2-3 minutes and then dies. It idles round around 5-6 thousand rpms. Any ideas?

If you have the alternator turning, and the other red wire is hooked up then it must be putting out some juice, providing it is a good alternator.

Not true. The alternator needs to get 12v excitation to the (1) connector. Without this it wont get the "charge" signal.

Started sticking the multimeter in different places to check for voltage and I guess I had a connection that wasn't connected good. After I started messing around with it I started getting a charge to the battery. I thought I doubled checked them earlier but I guess not good enough. Thanks for your help.

Getting secure electrical connections can be a bit tricky, Good to hear you got the problem fixed.

Yes I did mean 5-6 hundred. A friend of mine looked at it last night and tried to adjust the idle but wasn't very successful so he things the carb needs a tune up.

You should see 14-14.5vdc at idle.
You should take that Alt in and have it ck'd for AMPS-Amps are what charge your battery.
The biggest issue with a CJ's electric systems arfe bad grounds. Clean them and keep them clean for good electric flow.
