Hi,

First, thanks for accepting me on this forum.
Second, forgive my English, as it is not my native language.

My CJ5 began making a gearbox knocking noise. Like a knocking metal as a wheel turns, that accelerates as the wheel does.

I happens when the clutch is depressed. Anytime, except on 3rd. shift. When I press the clutch the noise goes away.

Any idea what it could be?

Welcome to the forum, just guessing here, I would first check the driveshaft u-joints. Assuming it is in 2wd, it would have to be something that has a load on it if it is only while driving. Another guess would be the flywheel rubbing against the dust cover.
 
Welcome :chug:

After you check the U-joints for play and slop(when was the last time you greased them?) Grease your drive shift slip splines.
Then check you engine and tranny mounts.
Make sure the t'case shifter is not hitting the body.
