I have noticed that the rear differential output shaft is offset to the bottom of the carrier about 2". Is there any reason that I could not flip it end over end where the offset was to the top in order to decrease drive shaft angle?

I guess you could but then you would have three speeds reverse and one forward gear. Currie Enterprises does that to their Ford 9" axles, but the the gears get recut.

I think the problem with that would be oiling

I don't think that would be an issue at all, there are a bunch of rears out there that have a high pinions..

Yes but they were built to run that way this one was built to run with the pinion down low and when you flip it up its not going to get the oil like it was built to.

Forget the oiling problems (although mtnwhir is right, it wouldn't oil right), as torxhead said the gears would be turning the wrong way, and forward would now be backwards. That's why high pinion rears have reverse cut gears. And no you can't just change gears.
