I've open it up and pulled the pto cover off and there about 4" of sludge in the bottom I doesn't look that bad won't move in and out of gearOpen the top cover and see what condition everything is in. Surface rust is no big deal.

If there was water in them, they didn't get that way from rain. Someone ran the Jeep through a rather deep 'puddle'. Which means, dirt/sand/mud, came in with the water. All are abrasive, and not good for the bearings or shafts.
I'd also be checking the front/rear differentials. If the water was up above the Transmission , it was really above those pigs.

I've filled it to the top with oil and about a ltr of diesel and cover it back over I've looked on the Novak sit and they do master rebuild kits for
Amazing.........4 inches of sludge , sand & silt in the bottom and folks are telling you to flush it and run it?.........There is not a bearing be it a roller or needle bearings which the T-18 has both in the World that likes water , sand & silt............
One picture shows the vent button in the upper corner and the other shows the shifter tower..........I guess anything is possible if it sat outside in the pouring rain for a year or two...........my guess is it still came in via the vent, but in either case take it apart and freshen it up!

I agree with IO, when talking about sludge I'm picturing milkshake crud.
If it were me I'd pull the top, drain the Transmission , then, beleive it or not, using hot water in a hose to flush the Transmission until gunk stops coming out. Let it dry then fill it with MMOl and let it soak. After the soak, while still full, I'd find a way to turn the Transmission over to flush out the bearings and spaces between gears along with the oil passages as much as possible. After that I would know exactly where the Transmission stood.
