I currently have a 1966 CJ5 and am about to start a rebuild on the Transfer Case and Transmission .

Since I am not savvy in fixing my Jeep I am going to be taking it into a shop. So first, what Transmission and Transfer Case do you recommend. Would it be better to rebuild the Transfer Case instead of buying a new one? (Leaking and knocking).

Also, what is the dollar amount of a rebuild of the Transmission and Transfer Case ? (Keeping the 3 speed).

You probably have a T-86 Transmission and a D18 Transfer Case . The parts to rebuild a T-86 can be found for around $100, the parts for a D18 are around $160. I'm sure if you look around, you can find the parts a little cheaper. As for labor, that's where it gets scary. All too often you find a shop that says they can do a rebuild for you, then you have problems down the road because they are not familiar with these old vehicles. I do all my own work, so I don't know what the going rate to rebuild a T-86 or a D18 is, but I would not be surprised to hear $500 each + parts. I'm sure someone will chime in who has recently had the work done with a better estimate.
 
I see you list a T-90 for your Transmission
Do you know if your V6 is original or swapped in?
If original then you have the T-86 as Bass previously mentioned.
They only had a run for a year and a half then switched to a T-14
Rebuilding a T-86 is straight forward similar to rebuilding a T-90
Don't expect Novak to have a rebuilt kit for the T-86 , try 4wheel parts
I believe crown carries most parts needed for a rebuild
Pricing for a rebuild, call a few local shops and get a price, go online and check reviews
You don't say how you intend to use your Jeep, if its just to cruise around with some light wheeling I would stay with the T-86 /D18 combo especially if the V6 is original.

However, your tub,and fenders are not original so maybe you do have a T-90 and the V6 was swapped in along with the other parts
