Will a 2004 4.0L for in a 74 cj5?

I do not see why it would not, its a 4.0 it just happened to come out of a cherokee

There are significant external differences between the 00 and later engines 99 and later for the WJ and the earlier 4.0, Water pumps, accessory mounting, engine mounts are a few of the differences. Are you planning on fuel injection?

he said in his build thread that he is worried about the fuel injection wiring differences

Can you read wiring schematics? The obd1 isnt that bad to do. I haven't looked into the OBD2 wiring.

Never tried to read wiring schematics. 2004 should be obd II. I can figure it out just have to take my time.

sweet, worst case you can do an aftermarket refi computer and harness on it

Ive used both ecu in my jeep I get a cel with both they also run the same.
