Short shaft goes to the Transfer Case , for both.

If you have pulled them apart, make sure to 'clock' the u-joints the same. (inline with each other)

Thanks I checked and have them in correctly. Too my knowledge my dad never seperated the pieces so they should be together correctly. I will however make a mental note and when I replaced the u joints next will take an extra minute to check.
 
I believe that the slip yoke goes forward. So the slip yoke on the back driveshaft is at the Transfer Case and the slip yoke on the front driveshaft is at the differential. If I am wrong please say so, as that is how mine are.
